All other things being equal, I don't think flying to Wellington is a great idea - you then need to cross on the ferry (waste of 5 or 6 hrs crossing time and money - see http://www.interislander.co.nz or http://www.bluebridge.co.nz).

Getting from Picton (where you get off the ferry) across to Motueka/Takaka may be more difficult - tho maybe there are busses/shuttles - Google is your friend.

Another option that may work out not much more expensive than flying to Wellington or Chch is to tack on a domestic flight to Nelson - have a play on the online booking system at http://www.airnewzealand.co.nz to see. Shuttles/busses from Nelson to Takaka should be available.
